"Maybe this win is even more special given where I have come back from," the 26-year-old said.
"Playing in Madrid is always very exciting for me and the tournament couldn't have worked out better."
Sunday's final came two weeks before Nadal begins the defence of his French Open title, in the climax to the clay-court season.
The 11-time Grand Slam winner now has a 9-0 record against Wawrinka, beating him in an hour and 11 minutes.
"Last season was a difficult season and to play for me was a dream," Nadal added.
"This is the most aggressive I have been in a match. I think these have been intense matches in which I have been able to play well and thanks to this excellent crowd it has been easier."
Wawrinka went into Sunday's final on a nine-match winning streak, having won his seventh ATP title last week at the Portugal Open.
Despite defeat to Nadal, the 28-year-old returns to the world's top 10 next week for the first time in five years.
